Why does this happen, and how to fix?

Sometimes when I am building, I need a brick to be level with another brick, but when I expand it, one of the bricks are .2 studs taller, and I can't make it go down. They are both on solid ground, and they have the same properties. How do I fix this?

Eh. I hate that. Best thing is to get a fresh brick and make them level with the ground.

Either with Cframe or the Move on Axis tool. Cframe would probably be more efficient.

If I CFrame it, you can see it glitching.

Use Custom FormFactor or symmetric in the properties of the parts.
A Brick FormFactor is 1.2 studs high , which is probably your problem.

Right now, both of the bricks are symmetric...

The only other thing I can think of is there must be another brick in the way. Something on an angle or has a mesh in it.

Then use the Move on Axis tool, and drag on the down arrow. Really, moving a single brick by .2 is not rocket science, and I think you're making it a bigger deal than it actually is.

Either that, or the parts have a different FormFactor/mesh. There is no other possibility.
