Me and my friends were talking about it earlier today and decided we should. Some other, braver atheists in my state have already done so and ended up beating their schools in lawsuits, as they were represented by the ACLU.
However I'm confident that our school's officials will be reasonable and replace the prayer with a moment of silence, which obviously anyone can pray if they want, just not on stage into a mic. We're considering starting a petition seeing as our schools has a somewhat decent lot of other non theistic students.
Are we demanding that no one be allowed to pray? No. We're asking that there not be a prayer lead on stage. People can pray during a moment of silence, before and after the ceremony, at dinner, etc. |

Or you could personally not pray?
If the speaker is religious and wants to pray, you don't need to follow. |

It's a secular ceremony, I don't want someone wasting our time with their own beliefs.

Students are required to attend, this I have no problem with. Now, when they lead everyone in prayer, they're endorsing religion, this is a no no.
