It has to be my least favorite part of GUI design... I use Paint.NET; do you guys have any tips?
And also, what image file type supports transparency?

Set the transparency of the brush and then use the erasor to make semi-transparent stuff.
Took me forever to figure that out. |

| Layers? You mean make the layer transparent? That's only for editing. You won't see that when you save it. |

Gimp2 its a image editting/creation application similar to photoshop
(and you can make saveable transparent layers with it) |

@transparency stuff Use magic wand + delete button. Seriously.
@program discussion Paint.net will always be the best. I'd rather use it over photoshop. (Which I have)
