just turn a merged part into a negative part with negotate and group them together

negotate the part that is merged
and then group with ctrl+g (i believe)

Lets say you want to make a barrel (Hollow cylinder). You would take a cylinder as your base, you would then put a smaller cylinder going through the base. You would then negate the smaller cylinder, select them both and union them together. Wal'la you have a barrel. |
