Raiden, and by extension the player, were being played by the Patriots from the beginning. As is revealed late in the game, almost everything you were told by the Colonel and related characters could be, and likely is, a partial or complete fabrication. All that stuff portraying Solidus as an evil person, as the way he was referred to by the Colonel, calling his plan a terrorist act: it was all designed to make you hate him so you could carry out the mission the Patriots had intended for you.

In reality however, Solidus had been working for the Patriots all his life; he's the extent of their control on information. He was a disciple of George Washington, the man who, if you are unaware, was offered to be made king of the newly independent America but declined absolute power, something no other man in history has done, in order to protect the freedom of the American people. Solidus couldn't bare to see Washington's sacrifice go wasted, and vowed to end the Patriots control of America and return it to the free state.

Fast forward to the final encounter, Raiden has succeeded in foiling Solidus's plan even though while he realized hes been lied to, he doesn't quite grasp the full extent of it. To him, Solidus is still a cold hearted terrorist who must be stopped in order to protect the American people. They do battle and Raiden strikes the final blow, still unaware in his attempted act of rebellion, he's done exactly what was expected of him. He's eliminated the Patriots only real opposition and ensured their totalitarian rule can continue.

On his dying breath, Solidus reaches up at a statue of his idol, Washington, realizing his dreams of liberating America as Washington had intended were doomed from the beginning. Solidus, a true patriot, dies a victim of the very thing he was trying to destroy, the Patriot's ability to control people's perception aka the S3 plan.

The beautiful thing about it though is, that YOU the player were fooled by the Patriots the same way Raiden was. Only upon looking back do you realize that just because you were told something doesn't make it true, which is coincidentally, the moral of the game.
