Its only started to become noticeable on the mission Grain Elevator.
Basically it will start microstuttering and gradually become worse as the mission progresses until it becomes unplayable.

I don't know whats causing it, everything was smooth up until now.

sounds like a gpu temperature problem.
monitor your temps and set higher fan speeds.
if you have a laptop, find a cool surface, or buy a cooling pad.

Safe GPU temp is below ~90C.

Good gaming GPU temps are below ~75-80C. When you go above this stuttering and lag will definitely occur.

Well then its not the temps.
Turned down all my effects and texture quality, cleared the config files and it still occurs.

I don't know much about amd graphics, but are you using crossfire or mantle? Try turning those off.

This worked for me in bf3. It's a really odd and specific method and may or may not work.

Go to power options, then make a new power plan. Go to processor power management, then clock on minimum and maximum power management. Try setting it to 90%, 80%, and so on.
Find a good percentage that balances speed and no stuttering.
